The most obvious answer is, that the toilet is where people urinate and deficate.
would you want to drink water out of a bowl you take a dump in and urinate in?
Because toilet water doesn't make contact with the human skin, (only if you released a heavy one down there- but it won't cause any harm...yet-) so they won't bother fully purifying the water coz it's an expensive process, so they just try to make the water clear so that you don't have to worry everytime you place your bum on the toilet seat (nothing will come up -fully guaranteed-)
